After leaving school he signed a contract with Yokohama Marinos and made his debut with them on the 16th April 1997 when the played Gamba Osaka. 2000 was his best year for the club winning the most valuable player of the year award and scoring five goals and creating 11.

Nakamura joined Raggina in 2002 after playing on loan for them for six months the fee was reported as $3.5 Million. Nakamura had many offers and it was reported that Atletico Madrid, Deportivo La Coruna were among the teams that were interested in him, but he decided to sign for the Scottish Premier League Champs Celtic. In August 2005 he played his first game for Celtic against Dundee United, he made a great start and was named man of the match, he was later praised by many for his commitment, professionalism and the ability to perform under pressure. 2006 was also a good year for Nakamura and in September he played his first game in the Champions League, a clash away from home against Manchester United, he scored an amazing goal from a free kick to equal the game at 2-2 but Manchester United ended up the winners 3-2. Later that year whilst playing against Dundee he again won the man of the match award and scored his first hat trick for the club, but November that year was considered by most as his finest hour, when he scored a fantastic goal, a 30 yard free kick against Manchester United in a must win game, the resulting win ensured that Celtic made it into the knockout stages of the Champions League. Another highlight was in December of that year when Nakamura chipped the ball over Dundee Unitedís goal keepers head to score an amazing goal which earned him the goal of the season award and his manager calling him a genius.
